This American has never heard “Did you have breakfast yet?” in American English. When the time of the action is ambiguous, an American-English (AmE) speaker may go with the simple past (“Did to eat?”) though the present perfect tense (“Have you eaten?”) sounds just fine. If you use “yet,” the time is no longer ambiguous, so the simple past makes the sentence sound strange.
For the immediate past, AmE speakers seem to favor the simple past (“I just ate”) though the present perfect tense (“I’ve just eaten”) sounds just fine.
